Super charger and 2 maps sensors

Hi i have 2009 V-Max with a g-force super charger and wondering sense im running a power commander 5 for pressure tuning and it has its own bosch 3 bar sensor should i set all the map vs rpm cells to zero in the ecm? I guess i im asking would the two map sensors be fighting each other or will they work fine together to build a tune?
